I have put a copy of the license in the top of my directory and a NOTICE saying that the program includes software developed at the Apache Software Foundation. I am not sure what else to do?

There is no reason to panic. The apache license is a very friendly license. You don't pay anything, and you're not required to publish your sources, but you must attribute the work you are using - which any nice person would do anyway.
