A file called for instance "whilelist.cf" is a text file. You could have one of those that users could edit in the SA site rules directory, but it would generally be a bad idea.
If users have shell accounts, they could I believe put whitelist entries in user_prefs in their .spamassassin directories, even without allow_user_rules set. You could write some sort of tool or web app that would periodically harvest user whitelist entries from defined locations and add them to a whitelist.cf file in the normal location for site rules.
