No they were not. .they were moved to a plugin, which is loaded by default. http://spamassassin.apache.org/full/3.1.x/dist/doc/Mail_SpamAssassin_Plugin_AutoLearnThreshold.html Russ.. did you run sa-learn --sync after you did your upgrade?
