Hotcopy is a snap of working SVN repository. If you're concerned, you could just point your SVN tools to the new repository made from backup and see if it works the way you expect it to be. Then switch main server over to the new location. The txn dirs likely indicate stalled transactions, lookup documentation about the ways to cleanup repository from them.
