but it doesnt seem to want to loose this configuration anymore

JAVA_HOME=/usr/java/j2sdk1.4.2_12
CATALINA_HOME=/usr/local/apache-tomcat-5.5.17
And what does:
env | grep CATALINA_HOME
say?
Did you exit the session before trying to run Tomcat?
