As for script choices, I would recommend Oggify (http://github.com/spr/Oggify). It's very robust, has unit tests, and supports many formats. Mirrors directory structure, preserves tags, and tested by many former UUGers. Heck, it's be pretty easy to add ReplayGain support in as an option to apply to the output file.
