Daren, One way to do this is with Extensions. You create a core module that contains common maps and counters and then create one Extension for each faction that contains all of the counters etc. specific to that faction.
I use this method to break up modules with numbers of scenarios - I have a core module with all of the counters, but no maps, then create one extension for each Scenario that contains the map, and the scenario startup file.
