Does anybody know why they are recommending to put it on a different server?

Although you could split them, I don't know anyone who actually is. Theoretically, you could have more than one master server pointed to the same EMM server. If that was something warranted in your environment, it might make sense to separate out the EMM server. Other than that just keep them together. Do they own stock in SUN? Ok, seriously. I looked at the sizing documentation and EMM server is going to have almost nothing on it. What have you done?
