Hmmm...I don't have this problem.

When I connect the camera via USB and choose "card reader" from the
menu on the camera itself it opens iPhoto automatically and tell me I
have X-number of items to import (it also shows up as a volume on my
desktop, but I ignore it). There's a checkbox that asks if I want to
delete items from camera, I always leave this checked, and then when I
click "import" it double-checks. Do I REALLY want to delete all items
from the camera? Yes, yes I do. And it does. Poof. 

However, this creates a different "problem". There's a copy of the
videos in the iphoto library, which is fine, but then have to import
them into iMovie (also fine, doesn't take long) but that means I have
two copies taking up space on my hard drive. Then even when I edit the
clips the bits I "delete" are hanging around the iMovie trashcan
taking up more space. There's probably a fourth copy hanging around
someplace, too, just for kicks. 

I manually delete raw footage I don't want to keep from iMovie and I
also have to delete clip-bits in iMovie that I don't use, as well as
empty my iMovie trash. Since I'm not the kind of videoperson who takes
oodles of raw footage and keeps it for an-as-yet-to-be-revealed
purpose, this works. I only back up completed imovie projects as well
as their little compressed Quicktime friends (and the rare "what will
I do with that?" footage.) and then leave the original clips in
iPhoto. This wouldn't work for people whose head would explode if they
had to sift through their iPhoto library to search for clips.

But I guess, this isn't all that helpful if you aren't using
imovie...hmmm...
