I think two cases are possible.

One is that the test is known flaky in itself since it relies on an
asynchronous interaction between Vim and the clipboard (i.e., X11); when
Vim asks the clipboard for a reply, it sometimes fails to receive one in
time because of that, thus not passing the test successfully.  When this is
the case, please try running `make test_gui` in the `src` directory
 several times to make sure that the test gets passed successfully at last.

Another is that the clipboard manager interferes with the test.  When this
is the case, please turn it off while you run the test suite.

As to that, it has been known that, under certain conditions, Vim can't
work well with clipboard managers.  I'm planning to look into this issue at
full length during coming new year holidays.  Actually, there have been
books and manuals the total thickness of which is 6 inches on my desk for
months.

Of course, the best for me is that you send us a patch for fixing it :)
