Two questions: What are your shell options? If you place two files into 
C:\Users\igor\AppData\Local\Temp\ and run the command 

diff -a --binary C:\Users\igor\AppData\Local\Temp\file1.txt diff -a 
--binary C:\Users\igor\AppData\Local\Temp\file2.txt 2>&1

With both diff commands does that produce any differences?

Could it be that the cygwin diff does not understand the windows path 
and it errors out?
