It's quite possible that the upgrade to Lion blew away some of your tex install. There are a lot of symlinks in it I think. I don't know if this is the case. I also had a problem with Latex working after Lion, but I forget the exact symptoms. Regardless, MacTex 2011 was released the other day as well, so I'd advise just to install the new version, which will most likely take care of your problem.
