I've seen the same thing happen with Vim and urxvt on my system. While I never quite figured out what caused it, one way to work around it is to just disable bold text in urxvt across the board. You can do that by setting the terminal's bold font to the same thing as its normal font. There's an X resource to control that; I think it's something like `URxvt*boldFont`.
Would be nice if someone could shed light on why Vim looks different if you're root though.
