Yeah, I don't think that would work. You could probably figure out a way to "send" one or more of the diff buffers to a separate instance of Vim on the other display using the client/server features. But that, of course, defeats the whole purpose of using Vim as a merge tool, since you won't be able to :diffput and :diffget patch hunks to and from the buffers anymore.
