There is no difference in terms of preserving settings and homescreen layout when you upgrade via iTunes and I think especially when going from one major version to the next that iTunes is a better option since you get more feedback.
Of course it doesn't hurt to do an encrypted backup which backs up all your passwords along with all settings, home screen layout etc. As a minimum you should backup to iCloud just in case. Lastly, and I hope I am not starting another discussion where people just point out that this is not necessary, you can minimize the risk of anything going wrong by doing a few simple things: 1. Make sure all your apps are updated to the latest version. 2. Force quit all apps in the app switcher. 3. Connect to iTunes and select to transfer purchases, then to sync, lastly do an encrypted backup and make sure you choose a password you can remember. 4. Now go to Settings, General, Reset (at the very bottom) and select to "Reset Network Settings". This will reset all radios to factory settings and reboot your device. Note that you will have to know your WiFi password and reconnect to your WiFi after the phone reboots. 5. Do the upgrade.
