I wouldn't worry about updating progress on GoodReads. If you wanted to change the appearance of text in iBooks, to make the textsize bigger or smaller, then this might be one way you could make the page count more like what GoodReads has. If you make the text size bigger, then the number of pages will decrease, and vice versa. However, I don't usually worry about updating the progress counter. I see other people who do this, but I think many of them are sighted. I read in audio form and page count is not relevant.
