There are benefits, depending on your usage, for installing iOS via iTunes. Since the iOS image needs to exist on the phone before it can be installed from the phone, your storage habbits may not allow you to actually do an over the air update without deciding which app you want to (hopefully temporarily!) delete. Considering an iTunes update first installs the OS, then restores your data from the backup it hopefully pulled from your phone pre-update, it's not unreasonable to assume it blows what's currently on the phone away before doing the install.
