Once you generated your app specific password you use it instead of your 
regular Microsoft password. When you set up your Outlook.com account in the 
Outlook 2016 application put in your email address and then use the app 
specific password instead of your normal password. You only have to do this if 
you have enabled two-factor authentication although strictly speaking Microsoft 
converts two-factor authentication back to regular authentication by making you 
use one of these app specific passwords. The same goes for Apple, if, for 
example, you had an @iCloud.com mail account you would do the same thing except 
this time you go to http://appleid.apple.com, sign in with your normal 
credentials, then generate an app specific password the same way as you do when 
you are logged in to your Microsoft account and you would use that to set up 
your iCloud.com email in Outlook.
If you want to set up Outlook on two different computers you have to generate 
two app specific passwords and use one of them on the first PC and the other 
one on the second PC.

If your account has authentication on it, you will have to go into that account 
on the web and create a one-time password for Outlook for iOS. I hope this 
helps you. I had to do that with Apple and my iCloud account.
