First, you will and can use the Reader and Scanner separately. The latest Reader has the scanner included, but winston Chen, the developer, plans to keep the Scanner separate for many tasks. Having it built into reader is just for documents you want in Reader.
I've never had any issue with being able to lock the phone while playing books of any kind, audio, bookshare, word documents, etc. Check that you do not have too many things open and your phone is simply running out of resources.
