Do you have one mail account or more than one? Check under Settings > Notifications > Mail that badges are turned on and if you do have more than one account make sure you go into "Customize Settings at the bottom and then into each account separately as you can configure things like sounds, badges and so on for individual accounts and even if badges is turned on in the main Mail settings, if it is turned off for a particular account that will overwrite the main setting.
