If you take a music file that has already been compressed to an mp3 file format and then convert it to another compressed format, you will suffer some loss in quality. My understanding is that music on your computer that you want to sync with your iDevice must be in your iTunes library and must reside in the folder structure you've identified to iTunes in its Edit, Preferences options.
