First, are you using windows or a mac? If your using a mac, then you won’t find your iBooks in iTunes anymore, it has it’s own app for that. As for your kindle books, everything is stored on the kindle section of amazon, you have to go to books, section of your kindle app, and tell it what ones you want on your phone. HTH.
