If this is indeed a Microsoft Exchange server that you are connecting to,
then with the proper credentials, you should be able to connect Outlook 2007
directly to the Exchange server. If you do this, mail can be pushed to your
phone and your PC at the same time and both the phone and the PC will have
an identical directory structure. For example, if you move a message into an
Archive folder on the iPhone, this will immediately be reflected in Outlook.
You should also be able to sync contacts, calendars and tasks between
Outlook and your phone if both devices are configured with the Microsoft
Exchange protocol rather than POP or IMAP. IMAP is the next best option. POP
will probably be the worst option unless you really spend some time working
out a system for managing mail, because of the limitations that you
described in your message below.

thanks jeff. that's what I had suspected and as I said in  my original mail,
I did change email syncing to a week. 
Looks like I have figured out the problem. My new computer downloaded those
eamils under pop3 settings. After the emails got downloaded with pop3
setings, they are no more on the server. Obviously my iphone can't see them.
I will have to find a way to change settings oon that computer to imap for
future. May be my emails will be restored to server from my laptop. Till now
I haven't been able to figure out the imap settings on that computer,
windows 7 outlook 2007 microsoft exchange account. If and when I am able to
change to imap hopefully the messages will be back to server and I will be
able to see them using my iPhonee. 
If anybody knows how to change to imap settings from pop3 in outlook 2007 I
will appreciate some sugestions off line.
It would be easier with google but I am struggling with an exchange account.
