Are you using POP3 or IMAP? If you're using POP3 then your messages will
be redownloaded from the server the next time your mail is synced,
unless you have it set to remove messages from your server after
downloading or after deleting or moving to another folder. If you're
using IMAP then when you delete the messages from your phone they should
also be deleted at the server and therefore should not reappear.
Note that anything in your Trash folder should be purged after around 30
days without you doing anything.
