OK, I see. I never delete anything from All Mail, although I know others
do. Maybe they'll chime in or you can read up more on this with a Google
search.
I just go through my in box and either move messages to a folder or
delete them. If I delete them, they show up in the Trash folder. After
about 30 days, anything in the Trash folder will be automatically deleted.
The All Mail folder simply shows everything you have in any folder, so
if you delete a message from the in box, it'll move to the trash folder,
but you'll still see it in the All Mail folder. I usually just use the
All Mail folder to look for a message I know I saved somewhere, but I
don't know what folder I placed it in.
Like I said, I just let Google do as much of the work for me as they
can, and this includes deleting my trashed messages after about 30 days.
BTW, I have to go looking into my Trash folder several times when I
accidentally deleted something before I wanted to.

On your first point, no there's no fix for this that I know of. If you open up
a folder then you'll see the number of unread messages in that folder on the
top of the screen, but you don't see it in the folder list. I think this
changed from IOS 6 to IOS 7.
I don't know what you mean by your second point. What do you mean when you say
you delete messages out of both boxes? Which boxes are you talking about?
