If a query runs from the isql console program then you should be able to run it from the SPARQL endpoint, the only difference being the need to prepend the query with the keyword "sparql" when running from the isql interface, but is not necessary when executing from the SPARQL endpoint. What tool is being used to execute the SPARUL query via the SPARQL endpoint and can you provide a sample query that is problematic ?
