solution shows changes from other applications

I have a structure like such:

root folder
... .svn
... app folder1
... trunk
... tags
... branches
... app folder2
... trunk
... tags
... branches
etc.

When I have app 1 open in visual studio it will show that there are
changes from app 2 for instance. I've noticed that my .svn\entries
file has link references to both the application location as well as
the root folder location. Do I need to remove one of those references
or what can I do to change the VisualSvn plugin to not display changes
from other applications ?
