Firstly, you are running an old version of VNC server - I would recommend upgrading to VNC 4.1.1. I'm not sure what you mean by "changing the settings the problem is solved" - are you saying that with the settings changed, everything updates as expected, and that it's only a particular graphics mode that doesn't update correctly? The standard VNC update hooking mechanism is designed to be as non-intrusive as possible. This does mean that it misses certain kinds of screen updates. We are working on a higher performance, more complete hooking mechanism, which will initially be available in VNC Enterprise and Personal Editions, and which sounds like it will address your problem. One workaround that may fix things for you is simply to disable the update hooking mechanism and revert to polling the screen. This will consume more CPU cycles and deliver worse performance overall, but may improve update capture for some applications.
