As I said, after every reboot, I had to manually enter the password on the
server machine. But that is the only thing I needed to do. 

These are the steps I followed:

1) Installed WinVNC
2) Installed Default Registry Settings
3) Run WinVNC (app Mode)
4) Entered the password
5) Install WinVNC service.
6) Reboot

After the reboot, it still asks for the password. I am pretty new to VNC,
Plase let me know, if I am doing something wrong or missing any of the
steps. 

One other problem I am facing is, in some machines (very few), I am not able
to VNC after I login. That is, before I login to the server, I could VNC,
but if I try to VNC after logging into the server, I am not allowed. This
may be relating to password as well.

It doesn't sound like you have the service properly installed. What steps
did you take to install the service? Are you able to VNC into the box after
a reboot without any user intervention, or do you have to start something,
then set the password. I've installed VNC hundreds of times and never seen
anything like this so I'm curious.
