My repo is about half that size and takes about half as long... I'd be interested in timing the XML::SAX::Expat to see how much faster it's really running. Unfortunately I think the whole process is still slowed down by the SQLite engine more than anything.
Sounds like your inconsistent delete got past the sanity checker... I should probably have it print more output on --debug as well, to help track down why it thought that delete was OK.
