I'm sorry but out of the box, I cannot reproduce this problem.
--> May be you are generating DITA maps (or bookmaps) and you use
filenames for the different maps (one for Concepts, one for References,
one for Tasks) which are the cause of the problem. Therefore my question
is: what are these filenames?
Note that when the generated map is called "foo\bar.ditamap", by
default, all the topic files are generated in directory called
"foo\bar_files" and directory "foo\bar_files" is indeed recreated for
each conversion.
--> May be it's related to the custom conversion specifications you are
using.
Please send me the text files containing the w2x options you specify in
the "Use text file containing w2x options" field of the w2x-app main window.
