I'm sorry but the answer is no. Your request for enhancement is way too
specific to be considered.
There is nothing in the EPUB spec which requests the manifest to be
ordered like the spine. On the other hand, the order of items in the
spine is significant:

Resources that constitute the given Rendition, each represented by an
item element.

The spine element defines the default reading order of the given

This may imply that the behavior of your CMS is incorrect. Please check
the EPUB spec by yourself and if you find this is really a bug, you may
want to file a bug report to the developers of your CMS.
