I tried to reproduce the issue you mention in the threading2 branch
I've been working on lately and was unable to do it (in other words,
works for me). For the threading2 branch I even added a test case to
make sure it works and keeps working in the future :) [0]

If you send me the w3af script you were using, or the profile that
reproduces this issue on your side, I'll verify it and let you know
how to proceed. Please do NOT use the threading2 branch for scanning
as it is very unstable yet!
