This happened to me occasionally when I was running Leopard. I would just turn 
the computer off with no ill-effect, reasoning that by the time the shutdown 
process had reached that stage most housekeeping routines had been completed 
anyway.

Since upgrading to Snow Leopard the problem has disappeared (so far at least).
