Having posted my own query on this subject I follow the more recent postings with interest. In my case I was suffering from 1)unbelievably long copy times in the finder and 2)applications hanging on opening them.
I believe my problems have been solved by
1) Running Disk Warrior, Tech Tool Pro, Onyx and maintenance scripts
2) Zapping PRAM (thanks Peter H)
3) Doing a long intended font purge by removing entirely all the many fonts that I did not want, leaving still a list of 63 fonts total in Font Book. This is an inflated number as true type fonts come up with each style as a separate font. I found "Font Management in OS X, by Kurt Lang" from the internet an informative guide here, there are many such postings; I did not have the one from Ronni to hand. Naturally I have saved all the removed fonts!
4) Purging font caches (Onyx) and repairing Disk Permissions.

I believe that Zapping the PRAM was the key step, at least now the finder copies at a remembered good speed and applications open happily again.
