You don't mention what OS X you are running.

Restart in Safe Mode, then Restart normally.

If that doesn't fix the problem, delete com.apple.dock.plist file
/Users/yourusername/Library/Preferences/com.apple.dock.plist
Then in Terminal:
killall Dock
