Hi Stephen,

This problem has happened before in previous versions of iOS. 
If you update through the iPhone it's not a problem - It's only an issue if you 
update through iTunes.

If you update Apps on the iPhone, the badge does reflect the update, if you 
update Apps via iTunes, the badge does NOT reflect the change, however the App 
you updated DOES change to the newer version...

You could try:
On your iPhone - Go to the Settings > iTunes & App Store. 
Then turn on Automatic Downloads for Apps and for Updates. 
After the badge number is gone, you can go back to your original settings (turn 
OFF Automatic Downloads)
