As Dan mentioned - use the JavaScript dialogs API. Use the #alert method (http://rubydoc.info/github/watir/watir-classic/Watir/Container:alert) and then appropriate Alert (http://rubydoc.info/github/watir/watir-classic/Watir/Alert) methods.
