It shouldn't be trying to run client-header as a command. The correct command should like something like "wayland-scanner client-header mything.xml > file.h". Also, you need to make sure that wayland-scanner is properly build/installed in your system. If you're doing a cross-compile, you'll have to build it for the host architecture and make sure your build tool can find it.
