The three standard apps (admin, examples & welcome) are upgraded. Your own apps are never upgraded under any circumstances (well, unless you edit them). And this is *only* relevant if you're installing the "standard" download zip file. It has no useful function at all if you're using the svn or bzr trunk, because the standard apps are always current in the trunk.
