Login with the appserver user and check if you can reach the app (cd /
full/path/to/.woa), I'm pretty sure it's a permission problem.
My next problem is that JavaMonitor won't start apps. When I
configure an app and turn it on, it never successfully turns on (or
fails), it also produces no log into my specified log path. If I
run the app via the command line, it appears to start fine, but I
can't connect to it directly.

It would appear that you have no ${OS} defined, or have a modified
Makefile in Apache2.2, which shouldn't happen if you have followed
Pascal's instructions.
Have you done anything NOT listed in pascal's instructions. I have
tested the build on Ubuntu Server 8.04.1 64-bit and it works with
virtually no modification other than editing make.config to set
ADAPTOR_OS = LINUX
Are you using the latest Wonder source?
