As explained at WOWODC East, you can use Nagios and the Wonder variant of JavaMonitor to monitor instances and applications. I just did that, with :

check_http -I server.domain.com --url "/cgi-bin/WebObjects/ JavaMonitor.woa/admin/running?type=app&name=AppName&pw=XXXX" -p 3000 -- string YES

If the app is down, Nagios will raise an alert because the returned string will be "NO" instead of "YES". And don't forget the quotes for the URL, or else the ampersands will confuse the plugin.
