May be examine the hosts file and SiteConfig.xml could do some helps.
I supposed most of the tutorial stops at development: ) However, deployment using Monitor should be quite easy, if you were to compare with Tomcat. Suggest to read Help at Monitor, too.

I have an old server running a WO application which I want to move to a
new server.

The new server (linux) is running WebObjects set up as described in
http://wiki.objectstyle.org/confluence/display/WO/Installing+WO+5.3+or+WO+5.4+on+Linux

I can connect to the Monitor on port 56788 and when I enter a url to
where I expect the WO applications to be (/cgi-bin/WebObjects/...), WO
replies with "The requested application was not found on this server."

I have copied the directory tree with the application from the old
server to the new server and used the JavaMonitor to add the
application, then configure it. However, something is apparently missing.

So, is there a tutorial available on how to set up an application under
web-objects? Or a tutorial on how to create a 'Hello World' style
example application from scratch?

Any help is appreciated. Please let me know what if any further
information is needed so you can provide better answers.
