I agree with Simon. I used to try to use WebObjects for this kind of thing, but it is a never ending pain. EOF is especially terrible for that kind of task. If you can just write a perl script or something, things will go a lot easier (perl is great for this kind of task). If you have to have it in java, consider making a straight JDBC connection. I'm not sure if you can do inserts through EOUtilities.rawRowsForSQL, but I would try it. Otherwise, if you google around a bit you can find out how to push the raw SQL through EOAdaptorChannel.
