I've run into it several times with 3.5. It is very annoying.

A restart of Eclipse sometimes fixes it, but the full Eclipse Dance* always has 
for me.

*Eclipse Dance:
Turn off auto-build
Clean _workspace_ (not just the project)
Quit
Restart computer (possibly not required, but what the heck, it can't hurt, 
right?)
Turn on auto-build
