If you are using 3.6 with bundle-less builds, I've had similar problems... on stage at WOWODC (^_^) I haven't quite figured that one out, but nothing from a refresh to restarting eclipse seemed to help that time. I haven't had the issue since though. Setting eclipse to automatically refresh the workspace might not be such a bad idea with 3.6 though.
