I run into this all the time, converting video from different formats to something that works for my kids iPod/iPads. I downloaded the the mov file and converted it with
/Applications/HandBrakeCLI -i WOWODC09W-Localization.mov -o WOWODC09W-Localization.mp4 --preset=Universal It took about 15 minutes on my old CoreDuo mac mini and would be simple to script it to convert everything if thats what you want.
