I know this is kind of late, but I just had this happen to me and was able to stumble onto the answer (at least part of it) so I thought I would share it.
The way I see it there are 2 questions here, 1. The maps do not show up in the Web Server Configuration - sorry you are on your own for this one. 2. The maps now showing up in the "Web" page when viewed with you web browser even thought you have added them to the list in the Web Server configuration - this one I got. When I started WhatsUp Gold I told it in the config to open all "child maps". I have a "master map" that is nothing but containers to other maps, well a couple of them were "grey" while the rest were "green". The "grey" ones were also the ones that did not show up when viewed from the web page. When I start WUG it puts my "master map" on top and "tiles" the rest under it, or so I thought. As it turns out the missing maps on the web page were not one of the tiled maps. Those maps had NOT BEEN OPENED when WUG was started. If I clicked on a container that took me to them the container was green when I returned to the master view and the map was now available from the web page. And the map was open in the background on the WUG computer. Sorry this is so long. SHORT version => If the map is NOT OPEN on the computer running WUG you will not be able to view it from the web page.
