Is WUG configured to point to the MAPS directory you are storing your maps in?

Now, when I get into the web config to fix security there is only the default map available to assign. None of the xml maps are available, and the old users still have all the .wup maps assigned to them. Even if I add a new user, the default map is the only one available to assign.
