I found and fixed an issue in MarkupParser:

should be
if
(CONDITIONAL_COMMENT.matcher(comment).matches() == false)
{
buf.append(rawMarkup.substring(0,
pos1));
in this particular test, the newline was removed (and windows and
linux/ osx work with different characters).
